Warehouse Accounting Software: One System or Two?

Warehouse accounting software explained: what your WMS and accounts package each do, how stock is valued and how the two connect.

Innehåll

Most warehouses and 3PLs need two systems: a warehouse system to run the floor, and an accounting package to hold the ledger. Warehouse accounting software is the term buyers use for that pair, and the real question is how cleanly warehouse data reaches the accounts. A WMS does not replace the accounts package, but it can feed it accurate stock and charge data, so finance is not retyping figures at month-end.

Do you need separate warehouse and accounting software?

For most operators, yes. A warehouse software system is built to move stock, track locations and record every task as it happens on the floor. An accounting package is built to hold the ledger, produce VAT returns and show the balance sheet. Each does its own job well. Stock control software tells you what you hold; accounting software tells you what it is worth and what you can bill for it.

Can a WMS replace accounting software? No. A WMS tracks stock, locations and chargeable activity, but it does not replace the ledger, VAT returns or statutory accounts. Keep the accounts package, and plan for the two systems to share data.

The table below shows where each job usually sits. Check it against your own processes, because some businesses split the work differently.

JobbUsually handled by the warehouse systemUsually handled by the accounts package
Where stock is and who moved itYes, with timestamps and user IDsNot usually
Stock quantities and costHolds quantities and, if supplied, unit costValues the stock and posts it to the ledger

Invoice issue and paymentCan produce invoice data or filesIssues invoices, tracks payment and handles credit control
VAT returns and statutory accountsNot its jobCore function
Audit trailRecords each movement, task and userRecords each posting and its journal

Read the table as a split of responsibilities rather than a feature list. The warehouse system is the source of the facts, and the accounts package turns those facts into money. Most month-end problems come from the handover between the two, not from either system on its own.

How is warehouse stock valued for the accounts?

Valuing stock is a finance decision, and the warehouse system does not make it. IAS 2 Inventories says stock is measured at the lower of cost and net realisable value. For interchangeable items, it permits the first-in, first-out (FIFO) or weighted average cost formula. Specific identification applies where items are not ordinarily interchangeable. Many UK companies report under UK accounting standards rather than IFRS, so confirm which framework applies to your accounts with your accountant.

Rotation rules and cost formulas are easy to confuse. FIFO or FEFO in the warehouse decides which pallet goes out first, so the oldest or earliest-expiring stock is picked. It does not set the cost of that stock. The accounts still need a cost formula, and the warehouse needs a rotation rule that people can follow on the floor. Clarus lageromsättning enforces FIFO or FEFO by product, customer or site, and lagerhantering keeps the quantities that finance values.

Bulk storage is where rotation rules break down. If the oldest pallet sits at the back of a stack, a rule that says “pick the oldest” only works after the pallets in front of it have been moved. Stock that becomes hard to reach often ends up written off, and a write-off is an accounts problem as well as a warehouse one.

How do 3PLs invoice storage and handling charges?

For a 3PL, the hard part is not valuing stock. It is proving every chargeable event for every client, at the rate that client agreed. Pallets received, put away, moved, picked, relabelled and stored by day or week all need a charge line. Miss one and you either leave money on the table or face a client dispute with no audit trail to answer it. For the wider process, read our guide to Så här automatiserar du faktureringen hos en 3PL-leverantör.

Clarus client billing handles client-specific tariffs, including flat fees, tiered bands, minimums and maximums, surcharges and seasonal rates. Storage, handling, kitting, relabelling and returns appear on one itemised statement, and live billing status is visible to finance. The charging and invoicing automation applies rates by product group, location group or configuration type. A waterfall pick charge works down from pallet rate to case, inner and unit. Scheduled recurring charges, such as daily or monthly storage, each carry a nominal code, so the accounts can map them.

St John’s Hall Storage shows the cost of doing this by hand. Its WMS data was re-keyed manually into the accounts software, and the Managing Director personally spent around four days at the end of each month checking invoices. After moving to Clarus, the company went to weekly invoicing, and the headline result is a 90% cut in invoicing time. Our article on 3PL billing in a WMS covers the case for keeping this work in one system.

How does warehouse software connect to accounting software?

Usually by sending structured data from one system to the other, as a CSV or XML file, an SFTP or email export, a webhook or an API call. The accounts package then posts that data, so the warehouse and the ledger agree without anyone retyping figures.

Xero describes itself as online accounting software for small businesses, bringing invoicing, VAT, payroll and reporting into one platform. It also includes inventory management, but a stock list is not the same as a multi-client warehouse record with pick history and storage charges. Clarus’s charging and invoicing automation names Xero, Sage 50, Microsoft Business Central and SAP as accounting integrations, each mapped to a template the customer provides. If you use another package, such as QuickBooks, check the export mapping with the Clarus team first. The full set of integrations is on the Clarus integrations hub.

Mat Buttar, Head of Solutions at Clarus, explains the difference between a live API and a file-based link. His words, lightly edited from a recorded call on 8 October 2025:

“If you can get an API integration with an ERP system, that API is pretty much instantaneous. If it’s an ERP that doesn’t have an API integration, we can do it via interface files. We map those files as they come in, remap them into our system’s format to create a sales order or a receipt, and then send a file back to confirm that something has happened.”

The table below compares the usual ways data moves between the two systems.

MethodHow data movesWho sets it up
Scheduled CSV or XML fileMapped to the customer’s template and sent by SFTP or emailBilling admin, no development work
Event-triggered invoicePDF invoices sent by email when an invoice event firesBilling admin, no development work
WebhookSends a message when an event occursCheck set-up with the Clarus team
API (GraphQL)Direct connection to an ERP or other systemNeeds technical resource on the customer side

The practical question is who maintains the link. A scheduled file set up by a billing admin is quick to change when your accountant wants a different layout. An API connection gives near-instant transfer, but it needs developers on your side to build and support it. If you are also weighing an ERP against a WMS, our guide to ERP vs WMS sets out where each one fits.

What should finance teams look for in warehouse software?

Finance teams should judge warehouse software on whether it produces numbers they can defend. If you are shortlisting 3PL software, look for:

  • Stock value they can trust: quantities and costs that match the floor, with stock checks that feed the count rather than sit beside it.
  • A full audit trail: every movement, hold and release recorded against a user and a time. Auditors ask for this, and so do clients who dispute a charge.
  • Client-level billing: tariffs per client and one itemised statement per period, not a spreadsheet built at month-end.
  • Mapped exports: files that match your accounts template, so nobody re-keys invoice lines.
  • Client access: a kundportalen where clients can check stock and billing without calling your team.
  • Batch and expiry control: batch and lot control that keeps affected stock traceable, which matters for write-offs and recalls.

On finance outcomes, Clarus’s finance teams page reports that Plaspac‘s system paid for itself within six months and saved around £100,000 a year in extra admin staff costs. That is one customer’s account, published by Clarus, so test it against your own cost base before you use it in a business case.

When you work out what a warehouse system costs, count the accounts work it removes or leaves behind. A cheaper system that still has finance re-keying invoices each month is not cheap. Our guide to WMS-kostnad sets out the main cost lines, and Clarus pricing is on the prissättningssida.

Where warehouse software will not fix your accounts

Warehouse software amplifies the process underneath it. Poor product data, wrong unit costs and weak labelling discipline produce faster errors, not fewer. A system that connects to the accounts also passes mistakes across more quickly, so check mappings before go-live and reconcile the first few cycles by hand.

HMRC’s Making Tax Digital programme is the framework behind digital VAT records. GOV.UK states that all VAT-registered businesses should now be signed up for Making Tax Digital for VAT, so the VAT detail in your accounts has to be right when the warehouse data arrives. Zero-rated goods are an easy place to slip. GOV.UK’s VAT record guidance says that if you are VAT registered, you should record goods in your VAT accounts even when they are zero-rated. An export that filters out zero-rated lines can look tidy and still leave the VAT records short, so check that rule in the export itself, not only in the totals.

Frågor som du kanske funderar på

Vanliga frågor

Can a WMS replace accounting software?

No. A WMS tracks stock, locations and chargeable activity, but it does not replace the general ledger, VAT returns or statutory accounts. Keep your accounts package and make sure the two share data cleanly.

How does warehouse software connect to accounting software?

Usually through structured files or an API. Warehouse data is sent as a CSV or XML file, an SFTP or email export, or an API call, and the accounts package posts it. Clarus maps invoice data to a template the customer provides.

Does Clarus work with Xero and Sage?

Clarus’s charging and invoicing features name Xero, Sage 50, Microsoft Business Central and SAP as accounting integrations. Invoice data reaches them through a mapped CSV or XML export, SFTP, email or API. Confirm the detail for your own set-up with the Clarus team.

How is warehouse stock valued for the accounts?

The accounts set the valuation. IAS 2 measures stock at the lower of cost and net realisable value, and permits FIFO or weighted average cost for interchangeable items. Warehouse rotation rules such as FIFO or FEFO decide which stock is picked first, which is a separate question.

How do 3PLs invoice storage and handling charges?

They capture each chargeable event against the client’s agreed tariff, then produce one itemised statement per client. Storage, handling, kitting, relabelling and returns can appear on the same statement, and the invoice data goes to the accounts package on a schedule or when an event triggers it.
